Police are continuing their search for a fisherman missing off Fraser Island, despite the Australian Maritime Safety Bureau calling off it's own effort.

Brett Munn, 53, was the skipper of a trawler that capsized about 10km off the island's east coast about 2.40am on Tuesday and police admit the longer the search goes on, the less chance of finding him alive.

The AMSB called off its search on Wednesday based on expert advice Mr Munn could not have survived past Wednesday due to water temperatures and weather conditions.

Police divers scoured the trawler on Wednesday but there was no sight of Mr Munn.

An air and sea search continued on Thursday morning, with searchers also combing the coastline.

Two other crew members were rescued uninjured from the vessel after setting off flares when it capsized.

Police are still investigating what caused the trawler to capsize.
