A woman and her teenage daughter are shaken but uninjured after shots were fired into their Port Melbourne home.

Police say the multi-story house on Beacon Vista was peppered with bullets just before 5am on Friday.

Detective Sergeant David Barry says the two women inside were "shaken" but fortunately not injured in the drive-by attack.

"We're still working with them to try and work out why this has happened today," he told reporters.

"Obviously it's the early stages of the investigation and we can't talk too much about that at this point."

The shots hit the front of the house and a 4WD parked in the driveway.

A neighbour said he heard the shots and then saw a black car driving away slowly without its lights on.

Victoria Police later said they were investigating if there was a connection between Friday's Port Melbourne drive-by and a shooting at a nightclub in Prahran last Thursday.

It's been reported the Beacon Vista home is linked to the owner of the Boutique nightclub which was targeted on October 6.
