Nine Entertainment Co boss Hugh Marks has announced his shock resignation amid speculation about his relationship with another senior staffer.

Employees were advised by the CEO he had decided to leave the company after five years in the top job in an email on Saturday afternoon.

Mr Marks did not detail why he was parting ways with the media organisation which owns Channel Nine and Fairfax Newspapers but said a formal process to hire his replacement would begin.

'I want to take this opportunity to tell you what a privilege it has been leading this business over a truly transformational period for both the media market generally, and particularly our business,' Mr Marks said in the email.

The resignation comes after Marks was subject to reports in his own newspaper about his relationships with colleagues.

On Saturday, Sydney Morning Herald published an article which claimed the CEO is in a relationship with Nine's former managing director of commercial Alexi Baker.

They reportedly began dating while working together, with Ms Baker required to report to the CEO as part of her job.
